"The SSR method was used to analyse genetic diversity in 24 wheat genotypes with different kernel colour and one genotype of Thinopyrum ponticum. Based on SSR markers a dendrogram was calculated, which highly significantly differentiates Thinopyrum ponticum. There was identified a high genetic similarity of isogenic lines of wheat 'Novosibirskaya 67' and ANK genotypes with red grain in the major sub-cluster and varieties 'Luteus' and 'Citrus' with yellow grain. The AS-PCR method was employed to analyse the high-molecular-weight (HMW) glutenin subunits polymorphism in 16 wheat genotypes with red, blue and purple kernel colour. The allele Glu-D1d (HMW subunits 5+10) and absence the locus Sec-1 (T1BL.1RS translocation) were detected in variety 'Indigo', and genotypes 'UC66049' and 'RU 440-6'. These genotypes can be used as donors of good bread-making quality in breeding programs. Described methods and protocols are employed in marker-assisted selection in the wheat breeding program aimed at the bread-making quality. We study the sequences (chalcone synthase /CHS/) for biochemical pathways responsible for different kernel colour in 6 wheat genotypes. Our collection is presented by red, blue, purple and white kernel colour. Chosen method gradient PCR allowed the detection of specific PCR products. After optimization PCR obtained by primer combination products for CHS from barley (Hordum vulgare) and from common wheat (Triticum aestivum L.) were subjected to cloning and sequencing analysis.
