One of the most significant factors is the abiotic stress caused by the presence of xenobiotics. The efficiency of biodegradation depends on enzymatic capabilities of individual cells. Enzymes themselves differ in activity and substrate specificity. The use of metagenomics enables one to describe diversity of selected enzymes in environmental samples. It exploits DNA which is translated into protein sequences rather than proteins themselves; problematic issues such as protein isolation and protein handling are thereby omitted. Extreme amounts of data that are produced require powerful bioinformatics tools to be employed. The aim of this study was to investigate the diversity of functional genes encoding for biphenyl dioxygenases (bphA) and benzoate dioxygenases (benA) present in contaminated soil (Lhenice, Czech Republic). For the pyrosequencing of the genes, GS FLX Titanium system was applied. This system can generate thousands of sequences that can be up to ~700 bp long. Bad quality reads were removed using appropriate quality filters. Bioinformatics tools of Functional Gene Pipeline were employed to process the data. The diversity of functional genes discovered in this study showed sequence discrepancies with already known cultured biphenyl degraders. This indicates major bias of diversity analysis based solely on cultured microorganisms and highlights metagenomics as an effective tool of functional environmental microbiology."@en .
