Description
  • The genome of the human hepatitis delta virus (HDV) harbors a self-cleavage catalytic RNA motif, the genomic HDV ribozyme, whose crystal structure shows the dangling nucleotides 5' of the cleavage site projecting away from the catalytic core. This 5' sequence contains a clinically conserved U-1 that we find essential for fast cleavage. Molecular dynamics simulations demonstrate that a U-1 forms the robust kink around the scissile phosphate, exposing it to the catalytic C75 in a previously unnoticed U-turn motif found also, for example, in the hammerhead ribozyme and tRNAs. We find that the common structural U-turn motif serves distinct functions in the HDV and hammerhead ribozymes.

  • Genom lidského hepatitis delta viru (HDV) obsahuje samoštěpicí se katalytický RNA motiv, genomický HDV ribozyme, jehož krystalová struktura ukazuje volné nukleotidy 5' místa štěpení vyčnívající mimo katalytického jádra. Tato 5' sekvence obsahuje klinicky konzervovaný U-1, který je, jak jsme zjistili, esenciální pro rychlé štěpení. Molekulově dynamické simulace ukazují, že U-1 tvoří robustní ohyb kolem štěpitelného fosfátu, vystavujíc ho ku katalytickému C75 v předtím nepovšimnutém U-turn motivu, který se nachází např. v hammerhead ribozymu nebo tRNA. Zjistili jsme, že tento běžný strukturní U-turn motiv má rozdílné funkce v HDV a hammerhead ribozymu. (cs)
