  • Explicit-solvent molecular dynamics simulation is a powerful technique for exploring the functionally relevant motions in biological macromolecules and for evaluating the effects of mutations on motif dynamics. Simulation of flexible and rigid RNA motifs will be compared by detailed statistical and structural analysis. Mechanisms for modulating functionally significant flexibility will be discussed, emphasizing the role of RNA-RNA interactions mediated by solvent molecules.
